How do I check a Les Paul Standard is genuine?

Fakes are common. Check the serial number against the year, the logo inlay quality, the truss rod cover and the neck joint. A price far below £1,450 is the biggest warning sign, and a meet-up where you can play it is safer than posting.

'50s or '60s Standard: does it matter?

Mostly for feel, not price. The '50s has a chunkier neck, the '60s a slimmer one. Both sell in the same range, so buy the one the next buyer is most likely to want.

How much does a repaired headstock take off a Les Paul?

Typically 30-50%, even when it plays perfectly. On a guitar at this price, that is the single biggest thing to check.
